I'm thinking of picking up some 25h Anni Joes.

I'm unsure which though. There's like 25 difference Storm Shadows, Cobra Commanders and Snake Eyes.

Which should I get to start off with? I'm looking at 2 figures most likely, maybe 3.

I'm thinking I might get Scarlett as she looks like a good female sculpt. I haven't read many of the comics, mostly just the G2 Transformers crossover, so I'd like to know where to start there.

I'd hold your money and wait for the new 5 packs coming out. If you can, get them both and you'll have a great start. They should be in stores shortly.

What 5 packs are they, and who's in them?

My first figure was the 2004 version 4 SGT Stalker figure I picked up at Kaybee for 2bucks during their closing sale
my next seven figures came from the Target Ultimate Battle Pack which also gave me 3 vehicles
like Jman says I think a pack of some kind is a great starting point

Cobra set

G.I.Joe set

Or you could check which DVD pack your local store has and grab one of those. There are 5 but each are fine as stand alone sets if you're not interested in building the MASS Device. Each come with DVDs, so you'll get some episodes of the old cartoon and some figures. They're all on Target's website as well as HasbroToyShop.com. If you can find it, I'd suggest this one:

Yeah, and if the figures suck and I get better versions, I can always use them for Customs.

The Scarlett is a awesome figure, and really under rated in my opinion.

If your looking for loose stuff don't forget to check the marketplace section here on Joecustoms. Lots of us have stuff for sale or trade.

I just got the two five packs. Shipwreck is closer to his cartoon likeness and much better than his previous figure. Flint and Stormshadow are pretty much the way they should have come out in the first place. Likewise the Baroness. Zartan is okay, but I like the second carded version slightly more. Cobra Commander isn't bad. The Viper has new hands that don't have bent wrists. I don't like Hawks paint job as much as his carded version, but he's okay. Lady Jay is pretty much the DVD version with a new spear. My only gripe about them is that the new back packs are hollow and kind of flimsy.

A Baroness would be nice to have.
