So, how do you fit in that some of the Devil's due stuff is based much more on the cartoon than the previous comics?
Man, I really can't wait for this notion to wear away. There's just no need to "fit" anything. The Devil's Due continuity clearly follows the Marvel comic, and does not contradict story. Just because characters from the cartoon were added into the mix does not magically change the Marvel run or anything.
Sparks was a retcon, despite being a cartoon character, his addition to the team is explained... pains were taken to make him a "secret" member in the early days. Hector Ramirez is a reporter (he doesn't even need an explanation. If it were a reporter by any other name, there'd be no complain from anti-DDp/cartoon folks). Focusing on Shipwreck doesn't change anything. It just means a less prominent member of the team got pushed to the A-list. Greenshirts? Explained as a new thing. The Joes being public knowledge? Hama did that in Marvel #78, when the Joes are arrested after the Cobra Civil War... a news reporter *on public TV* talks about the GIJoe team as if they were a rock band!
So what, exactly, needs to be "fit in"? The tone of the series was different, yes. It was simpler, some of the storyline swere rank amatuer stinkburgers, and not every choice Blaylock made was a good one (only a few were "decent"), but the fact is he kept to continuity for the most part (hey, even Hama contradicted himself once in a while).
