I look at it this way, in the military, we have something called a Service Record Book, or SRB. It is a file on each individual in the military. It contains every bit of information about you that pertains to the military. For service members selected for Special Operations units or other potentially secretive positions, it's more extensive and evaluations are entered in the SRB similar to what you might see on a file card. It won't contain some of the information like "Ghostrider was a kid who was never seen in his classes at school..." but entries will contain reports from a service member's different commands.
I look at the file cards as being part of a Joe member's SRB and locked in a file cabinet somewhere in the Joe's secured vault. It's most likely that the Joes would take various bits of intel to make files on their enemies as well.
As far as Cobra Commander's "Classified," I have no idea, I've wondered about that myself. There are other Joe and Cobra members who have similar entries on their File Cards. The one that has always confused me is Specialist Trakker. His file name is "Matt Trakker," but his birthplace is "Classified." Unless Matt Trakker is an alias and they don't want a guy who develops advanced weaponry to be associated with a certain locale so his family could be placed in danger, I can't understand why his birth[lace would be Classified and his name available.
